Does anyone know if you can catch Letty, Yoshika, Louize in the main story. Debating on which one I should pick for my starter and want to pick one that is rarest or not catchable. Also can you catch Miko from TD?

You can catch everyone during the main story. Yoshika and Miko are fairly early, Letty is early-mid game, and Luize is very late; I'd advise starting with the latter if you want to use one.
